Overview
Structure explains function. We predict and refine three-dimensional models and analyse how biomolecules interact.
Salient features
- State-of-the-art structure prediction
- Docking and interface analysis
- Cryo-EM, cryo-ET and crystallography processing
Analyses we offer
Protein structure analysis
Predicts and examines three-dimensional protein structures, including confidence maps and structural similarity searches against known folds.
Methods: alphafold, ColabFold, foldseek.
Protein interaction analysis
Models how proteins bind each other and maps the contacts, hydrogen bonds and interface residues that hold a complex together.
Methods: haddock3, AlphaPulldown, plip.
Modeling of structures using cryo-EM
Reconstructs and refines 3D density maps from cryo-electron microscopy images and builds atomic models into them.
Methods: relion, cryodrgn, model-angelo.
Membrane protein analysis
Sets up and analyses membrane-embedded proteins in lipid bilayers, covering orientation, lipid contacts and stability.
Methods: Insane, mdanalysis, martini-forcefields.
RNA structure analysis
Predicts RNA secondary and tertiary structure and integrates chemical probing data to refine the folds.
Methods: ViennaRNA, shapemapper2, SPOT-RNA.
DNA structure analysis
Predicts local DNA shape features such as groove width and helical twist that influence protein binding.
Methods: DNAshapeR, deepDNAshape.
Biomolecular complex structure prediction
Predicts structures of multi-component assemblies of proteins, nucleic acids and ligands from sequence.
Methods: boltz, openfold, alphafold3.
Protein-protein docking
Generates and ranks plausible binding poses between two proteins, using experimental restraints when available.
Methods: lightdock, haddock3.
X-ray crystallography data processing
Processes diffraction images through indexing, integration and scaling to prepare data for structure solution.
Methods: cctbx_project, dials.
Cryo-electron tomography
Processes tilt-series, reconstructs tomograms and enhances them to study structures in their cellular context.
Methods: IsoNet, teamtomo.github.io.
